Charity Quilt Square Help - Binding of Isaac

I wanted to try to accomplish a quilt square this year and was working out if I could make the pattern work before signing up for it. This is a screen shot from The Binding of Isaac, I have it cropped down to the right size but what is giving me trouble is getting it converted in a way that preserves some of the shadow detail around the poor lil' dude.

I've tried KG chart and it doesn't see any of that shadowed area at all. Is this something I'm doing or is it a limitation of KG chart? I did actually look around a bit and tried a couple of the free online converters but they didn't do much better.

This is what I got. I edited it with photoshop first and then ran it through KG chart and cleaned it up a LOT. 11 colors
